No, negative replies mean the comment has been dismissed. You can only see it if you have a direct link to it (such as via your notifications or by looking directly at the user’s profile, under “Discussions”).
The only person who can see that a comment has been flagged is the person who flagged it and those with mod powers.

The negative number of comments wasn’t due to the comments being flagged, but due to them being dismissed.
If you make a comment that someone, for whatever reason, doesn’t like and they dismiss it, then a little “-1 replies” will appear. If they wait until after 20 other people have replied to that comment first, then that number will climb to “-20 replies” because dismissing that one comment also gets rid of every other comment in reply to it.
You can still see the comment yourself because you have a direct link to it thanks to your notifications. If people keep replying to you on a dismissed comment thread, you’ll still get notifications for it. Though, that’s not always true. Sometimes kinja will wipe out the notifications of dismissed comments and their follow-ups altogether (useful if you’ve dismissed someone who is harassing you and you’d rather not know about their future harassment), and sometimes it doesn’t.
A comment always remains visible, though, dismissed or not, if you have a direct link to it. You can view direct links to comments by visiting a user’s kinja profile and looking at their “discussions” tab.
